a way to do this is with movieclips
movieclips work in the sense of this
you create a new movieclip and animate inside of that, and when you import it
it registers all stickfigures, and moves those accordingly, but also keeps them locked so that youre not messing with their position
you animate two separate figures on two separate movieclips, and you put them together!
if youre animating two figures interacting, its a good idea to animate the first figure, the first figure being the one that initiates the interaction, the cause to the effect of the second figure
and then you can animate the second figure reacting to the cause of the first one!!
as sillywizard said above, basically you can hack it with movieclips, but layers in general require an entire rework of the app which im not planning rn
