Well, you’ll notice around the midpoint, Epitaph only explains THEN when Charxek is actually released and there’s no way to control her that killing her was their sole option.
Plus, way back when Charxek first rose, the Defabricator/Reconfigurator didn’t exist meaning she was invincible.
Basically, Epitaph and Kaiju wanted to try to turn Charxek good but upon realisation, finnaly took Roux’s way of doing it, killing Charxek.
